The Bay Area's extensive, speedy ferry service can easily bring you anywhere from San Francisco's kitschy Fisherman's Wharf to Sausalito's Riviera-esque waterfront. As a bonus you get to experience the beauty of San Francisco's two bridges as they're meant to be experienced: on a boat, safely away from bumper-to-bumper traffic.
